That's why you see a lot of Japanese cars where the windows tilt as they go down, they get a little extra clearance that way. It would take some extensive body customizing to get yours down any further.
I think the "easiest" way to get them to go all the way down would be to put a fixed slit above the wheelwell and a narrower window in front of that that goes up and down. "easiest being a relative term.
Look at the Roadmaster Sedan, the rear window goes all the way down on those.
